The final project report will be due on 5/10. Please follow the submission instruction here.

3/23/2007

More papers on Bayesian Network and Gene Regulation are added into the Reading List. We need 4 volunteers to present them in class.

3/20/2007

Glad to see all of you again after the break!

Paper summary of outer membrane protein prediction is due on 3/29.

The class survey has been sent out. Any comments and suggestions are very welcome.

2/11/2007

More papers on the SVM applications are added to the Reading List. We need  7-9 volunteers to present them in class. Please email me to confirm.

HW1 and HW2 are graded. Your grades have been distributed to you through email.

Project groups will be finalized before Tuesday 2/13. Email your preferences ASAP if you haven't done it.

1/28/2007

More papers are added to the Reading List

Project ideas are posted on the Project page. Email me your top-3 preferences.

Paper summary of Semi-supervised learning with Network Diffusion is due on Tuesday, 2/6.

1/23/2007

The lecture notes are online. We will have Dr. John Carlis give us a 30-minute guest lecture on Thursday.

1/21/2007

Three more papers on spectral clustering and network diffusion are listed in the Reading List as additional reading. We need three volunteers to present them in class (20~25 minutes) on 1/30, 2/1 and 2/6. Please email me to confirm.

A list of reference books is added into the Reading List.

RankProp is available here via UCSC Gene Sorter. In the "sort by" listbox, select "Protein Homology - RankProp".

1/18/2007

Glad to see you again!

The notes of the second lecture are online. I will have my first office-hour section tomorrow in my office (5-215 EE/CS Building).

1/16/2007

Pleased to meet all of you in the first class!

The first lecture notes are online in the schedule page. The paper summary of RankProp paper is due on next Tuesday (Jan 23) before class.

1/16/2007

Welcome! The first day of the class. We will start with a brief introduction to the course. To show why Machine Learning is important in Computational Biology, we will then discuss Network Diffusion algorithms, which are used to improve protein database search over classic alignment-based algorithms.

The paper list is now availabe here. More papers will be added as the class goes on.

The class schedule is availabe here. The reading list will be given before class, and class notes will be posted after each lecture.
